I tried to create some sample files using GIMP, but interestingly, they didn't have this issue at all. Apparently only files I rip from this Pokémon mod have this issue. Here is one such file:

UPDATE: After playing around a bit, I noticed that this doesn't happen if you also add a "Clear Metadata" (with everything checked) transformation before the "Convert to Colours" transformation. No idea why, though. But at least I can keep using XnView for this purpose right now

Yes, only by Export. But I've noticed a "pattern" now.
This only happens whenever I press Refresh before saving (I have Auto refresh off). If I don't Refresh before saving, everything's fine.

I've looked into my system, but really couldn't find anything wrong...

I use 'Export'. 'Save as' works just fine the way it should.
I don't have any other image editing software on my laptop besides MS Paint, so I don't think that interferes either.
I have K-lite Codec Pack installed, but that shouldn't cause a problem.

Whenever I use XnView to export any image to PNG, a lock appears over the file. This is because, for some reason, XnView exports the PNG file without any rights for normal Users. This is something that only happens for PNG export. It doesn't happen when you Export as JPG or if you Save as PNG. Here ...
