Yes, a shortcut for a transformation according to the EXIF orientation tag would be good. In your case it should be possible to select all images and then start this function with the mouse. Instead of the option "After 'Save As', change filename" in "Options > General > Operations", I suggest to add a command "Save a Copy as ..." to the viewer "File" menu.

For symmetry, there should also be functions for "Replace all" and "Skip all". But to avoid too many buttons, there should be a checkbox "[ ] Apply to all".

^I think that would be a job for the "Move" function in "Browser menu > Edit > Move to..." or "Viewer menu > File > Move to..." or "Alt+M".
