Oh I can see what you mean. I had no idea there were two separate groups of shortcuts.
Maybe you could separate them in two tabs (inside the Shortcuts main tab)rather than in one long list then? I think it would make it a lot less confusing.

Basically what I believe is happening is even though I remapped the "/" key from the default "Fit image to window" to "large only", the change is not acknowledged by the program, making it do the original action instead.

Let me show you a screenshot, it might explain better.

Remapping keyboard shortcuts
I changed the association for "/" key from "Fit image to window" to "Fit image to window, large only", but when I press the button and open the "auto image size" dropdown menu, the old "fit image to window" is selected instead. The key also shows next to that one.

MAYBE.I think so. I mean the menus start to get a bit confusing after digging in them for a while :P But making Xn remember last zoom level is probably more useful. I tried experimenting with the auto zoom level and "lock zoom" feature, but it was no use. I don't think it even remembers the locked z...
