Saving images with layers

It should give you a warning somewhere that saving an image with layers will flatten it and thus all layers will be lost.

I agree. I guess you're speaking of PSD files.

I think this is fixed in 1.82:
When saving a PSD file, the warning message "Be careful, the original image consists of multiple pages, only the current page will be saved."
