Photos not appear in category search

Hi All
I'm new to the boards having discovered this software while trying to find a solution to tagging and organising my photo library. Having done a lot of category tagging (and saving them as metadata in the photos too) I've noticed am issue and wondered if anyone else has come across it or if there are any fixes.
When looking at the category list if I select a category the number of thumbs show often doesn't match the number listed next to the category, For example on category shows in brackets 613 but when I click on it I only get 424 objects.
I have a feeling this might because of the way I have to operate my photo library. I have two folders each with numerous sub-folders; one is current photos and the other is archived photos. As I operate on a yearly cycle, when I get to a new year I have to move my 'current' folders into my archive. I have a feeling that this move is what is causing the missing images.
Is there anyway to get the categories (which relate to both current and archive folders) to update to reflect the moved photos?
