XnViewMP 1.11.5 (Linux TGZ 64bit, Wayland but likely non-OS dependent issue)
It seems like some layers' transparency is not handled.
In the example file the top layer is some white "text" (not text layer but actually made with brush tool). The second layer is a couple black pixels. The third layer is completely white background.
What XnViewMP shows is the first layer, and black background:
