When I right click on a image then Metadata < Set Category, I get this:
covering the complete screen, no chance to scroll left/right/up/down. It also contains "categories" (IMHO the term keywords would be better), I have no idea where they are coming from.
Is there a way to clean up this mess and is there anywhere kind of help about this "Category" functionality?

Although michel038 is right that keywords can be managed (and your write-up on this (in French) is excellent), I second mopperle's frustration with this screen. It perhaps should really be reported as a bug.

XnViewMP autoimports metadata from new files into its database as per Import settings in Settings>Metadata
there are few ways to remove them:
- delete from db - some/all Categories
- use 'Delete unused categories...' OR 'Delete all categories...'
in Browser tab > Categories panel > options button (...▼) > Categories management
- delete from db - all metadata
eg if you do not use/need checks, rating, color labels, categories(keywords)
- delete XnView.db and Thumb.db files
